- After nearly 10 years without a card #7, Topps not only included a #7 card for the first time since its 1996 set, but it also produced a 10-card insert set of all the missing #7 cards from 1997-2005 with an new 1996 card.
- Despite an agreement with the MLB Players Association where no players could appear in sets if they weren't on their team's 25-man roster and hadn't made their MLB debut yet, Topps included Royals top prospect Alex Gordon on card #297 then tried to destroy all copies of it. Besides the full and cut-out versions, there are also blank ones that include silver or gold foil.

- #145 Troy Glaus - UER: 2005 Columbus stat line belongs to Robinson Cano
- #173 Willy Taveras - Card is missing the Topps All-Star Rookie trophy icon despite Taveras being named to the 2005 team. This was later corrected on the Chrome version.
- #264 Huston Street - UER: Stat header says "Batting", should be "Pitching"
- #269 Boston Red Sox - UER: The header text is missing from the gray boxes on the back
- #280 Los Angeles Angels - UER: The header text is missing from the gray boxes on the back

This was the set that caused me to sell off all of my post-2000 Topps cards, and then quit collecting modern cards for 7 years--all because of that missing Alex Gordon #297 card issue. I've since gotten over that, and have learned to appreciate the 2006 set, which is also reminiscent of the 1972 set.
