If I've already built the majority of the set before I sheet it up, I have put them in by teams before. Most of the time I binder them at 20% or so, and it's numerically so it's easier to see what's missing and when you're done.
For a few of them, like 1974 Topps football, I mixed in the Parker Brothers next to their respective Topps cards, or put the 1980 Burger Kings in with the '80 set etc.
And I always put any variations next to their corrected versions...

Have entered 1994 thru 2021 baseball and 2009 thru 2020 football so far. Don't have many newer than 2020 except A&G in baseball, and very little beyond 2019 in football. I do it by team. Each team has its own binder, and they're placed in an order that I like best. I must admit that having them in numerical order is appealing, but whenever I show cards to friends, they absolutely love seeing all of their favorite team in a single binder. And, for me, I like it that way, too.

My 8th grade teacher was a card collector/dealer and he was counseling me on math I have to think. His comment to me was "well I can see you don't collect cards" and I said YES I DO. And he said well how the heck do you organize them then? Ever since it's been number order for me. I still need help with math and now I need help seeing the numbers on the cards! 😊

I'm a in numbered order guy too. There is a number on the card. The accountant in me feels like the world is in complete chaos if you don't follow a numbering system.

As I'm completing sets, they're numerical. When it's done, I re-sort the whole thing into teams. Hall of Famers first, then my favorite players or the best players, then everybody else. To me, the numbers are randomly assigned things that mean nothing. The players were on teams and that's how I remember them.
But there's no correct way.

I am a numerical-order kind of guy. However, I know people who have sorted them by divisions and leagues.

We are set collectors as well, And once they get to 75% they go to binders. So numerically is easiest when All the trades come in

Oh yeah, when I do sort them in teams, it's team card, (traded set players), manager, big stars, other players, and then rookies in the back!
