Topps had no intention to cover the card because they never meant the sticker to stay there. It's only there to keep the one-touch from opening during transit.

As to the blurriness of the scan, I'm thinking you are not using the type of scanner that can still get a clear image even with the subject matter slightly raised from the scanning glass. I do not remember if this is a CCD type scanner or CDI, but I'm guessing it is a CCD that can get a clear image in your situation. Also, using a hair dryer, the heat may loosen the glue on the back of the sticker enough to raise it using a razor blade to start lifiing it up at the corners. Be super careful not to scratch the magnetic one-touch's surface. Make your scan, and after, use the hair dryer again to soften the glue on the sticker, and then reapply the sticker to the case.
