The ability to toggle variations as a premium feature perhaps.
I would also like the ability tag a card as not collecting and have the percentage complete exclude cards not collecting.
I also like the suggestions about inactive traders not showing up.

Archive inactive profiles, that can reactivate but moved off the online server so we can have up-to-date traders.
I would also make an area for those pasted members where their collection goes away so they are not showing in the trader's area but remembered for their service to the community.

Not allow linking of minor or affiliate teams to their major teams.

Gunny, can I ask you why? I have recently been adding some major league teams as I've been going through some sets. I like it because I consider the minor leaguers part of the team. I assume for you it's because you don't want them showing up as "needs" oomething along that line?

I'm mostly organizing over adding right now.

I have requested the ability to toggle them on/off when looking at the major league club. Don't know how do-able that is, but I see the need.

Good question, I look at them as seperate entities. So when I am looking at my collection of say Tampa Bay Lightning cards I only want to see cards of the Lightning not their AHL or ECHL affiliates. Just a small thing but it is my preference.

Being able to use a card number filter at the top of a search result instead of having to go back to the main filter webpage for each search. Gotta make inputting card info simpler.

Couldn't agree more on the inane variations. The 1990-91 Upper Deck hockey, 1991 Donruss baseball, and 1987 Topps football (to name just a few examples off the top of my head) are above and beyond silly.
